I'm not sure if it directly relates to the serial number issue but did you do a clean install of FCP or did you use Migration Assistant. If you used Migration Assistant then you may run into problems like the one your experiencing. Pro applications should be installed clean on the new computer not moved from one to the other. Intel based machines that run OS X have an automatic tool build into them called Rosetta, Rosetta allows PPC based apps to run on 10.4, 10.5 & 10.6. You do need to ensure that the apps you have that are PPC only will run on Intel machines. All you need to do is make a list of your apps, then check each vendors web site for compatibility. If they don't have a version that runs on Intel (almost all do) then you need to upgrade that software. It's not that difficult, you just have to be methodical.
